1/2" sounds a little excessive but the first priority is the door fit. What happens to the door fit when you secure the tub to the chassis? Use as many shims as you need to make sure the doors fit.

Bob, Unless you have done something to the car that will require the higher output of an alternator, why bother? Generators are pretty reliable. The main points of wear are the bushings and brushes.
