[TR] Strange noise after swapping out transmissions

How about some more information.  Is it when the car comes to a  complete 
stop: slow down; clutch in / out; from standing start; clutch in/out  standing 
still?  
Base upon what you have written here, IMO the tranny and the  noise have 
nothing to do with each other, but that may change as you offer  more onfo.
