The two cylinders AND pistons should be separate, and one would hope there is a 'wall' between the two halves of the reservoir as there is in dual brake masters, so a fault in one circuit/system doesn't stop the other one working as well.

  Regarding the original question, no, it won't affect the clutch. There are different pistons for brake vs clutch in the shared master cylinder. Depressing the clutch petal will simply use fluid from the reservoir and activate the slave cylinder (or, at least it should, lol) irregardless if the brakes have been bled yet or not.
