Larry,
I think you may be able to fix it by just taking of the top cover off.
Speaking of the Gt6 box: I have fixed both of those problems with the trans
in the car. The side stud definitely... One time, that side stud you speak
of with the nyloc nut, just fell out during a race. I drove home and stole
one out of my dad's trans, replaced it, refilled the fluid... and raced the
next day. A good flashlight, tiny hands and lots of patience are needed but
it can be done...

As far as the lever at the top, that should also just be a matter of
everything being lined up as you slide the top cover down into alignment
over the gear. (there is only one spot it (the lever guided by a dowel pin)
should be and you have to be very careful upon lowering it into place)
Pretty sure you should be able to do it without taking anything out of the
car but...
Caution: not sure if all mentioned systems are the same with the 250...but
yes on the GT6.
