I strongly suspect that the holes are there, but that they are occupied
by the remains of a split pin which was rusted in place. When I
disassembled my TR2, I ran into at least one rusted split pin which I
could not remove. My solution was to use brute force to remove the nut
anyway, causing the pin to shear. The shearing force made the sheared
end of the pin blend into the thread, rendering the hole nearly
invisible. 

If you look really closely, you should be able to find where the hole
was, and drive out the remains of the pin with a suitable flat-tipped
punch.
