Chris---Please confirm whether #5 & #6 cylinders are completely dead, or
misfire occasionally, or often.  Since you say there's good compression
on all cylinders, and spark at the plugs, and fuel being delivered,
there's not much left. A couple ideas to check out while verifying the
frequency of the "deadness."        
Be sure the wires on the cap from 5 & 6 are going to the right plug.      
 Remove the valve cover and check for broken valve springs on these two
cylnders. It's unusual for two of them to break at once, but easy to
check. (These valves may still close enough to complete a compression
check, but may not recover in time when the engine is "running.")
