IMO, remove both as a unit. You will have to remove the transmission tunnel
anyway, to get access to the bolts. The exhaust can be left in place,
disconnecting it at either the headpipe-to-manifold joint, or removing the
manifold from the head (and leave it hanging on the pipe). For removing the
whole engine, I generally just disconnect the headpipe-to-manifold joint and
leave the manifolds on the engine until it's out.
