Leif...

I drive a TR 4A...  I won't address your individual problems... as
someone else has...  but my suggestion is...

Simply methodically go through the wiring harness... 

have wiring diagram in hand...  

re-route messy wiring... 

re-wrap... (in areas of suspicion.. un-wrap... because there may be a
completely fried wire in there... that has melted into others... )

replace bad connectors... 

buy some heat-shrink tubing and creat new sheaths where necessary... 

SOLDER all new wire connections...
 
Where a wire is short... and seems to have to STRETCH to reach it's
connection... and re-routing won't help... then cut that wire... and add
a few inches of length... and wrap...

Buy new battery cables....

Consider converting to negative ground....

clean all the terminals...

Get a continuity test light... it helps...

Do all this....  and you'll grow to fully understand your harness and
the general wiring... and you might just beat Lucas the Prince of
Darkness...  
 
This is what I have done with my daily driver TR 4A... and...knock on
wood... it is totally turn-key... can sit for weeks... and the battery
still holds a charge... etc. etc. etc..    
 
My first TR 4A... I just never made this full complete effort to clean
up the electricals... and I think I paid for it in electrical
problems...

It's a battle that can be won... You shouldn't need a new harness.
