You definitely want to put in that shaft and the heat shield on the bell housing side of the driver’s foot well before you install the engine and transmission. I learned that the hard way.

Hi Bruce,
As I recall they are actually "cage" nuts and they are inside the heater box (cross duct).
You can see at least the RHS ones through the large hole in the heater box above the passengers feet as I recall. 

The holes that you are looking for are in the bottom of the heater box just inboard of the inner walls of the footwells.
