Nothing goes behind the trim pieces. Use a pair of clamps to hold them up 
against the inner sill then install the screws so they are snug against the 
sill, then clamp them down to the lower sill and install the screws.

I am replacing the lower aluminum panels below the door and I cannot figure
out what backs the vertical section. There will be a gap between the panel 
and
the rocker panel held in place by the rubber door seal. Is this correct? The
PO screwed it in place but that causes the seal to bend weirdly at both
pillars.
