no, lack of line bore would not make the misalignment of the notches - line honing is a bit different than a line bore - block and caps get line bored when made, it makes sure all caps and block saddles are in perfect alignment with each other / changing s cap requires a line bore to get them in alignment with each other / the offset notches will not be corrected by line bore, they were obviously made at different setting when new

main caps are machined as a set to the block itself - if you need to replace a cap, good luck finding a cap with the grooves lining up / if you do get lucky you'll need to get the block and caps line bored to make it all work properly
