If it will only bridge the liner, how are you measuring to the block
surface?
Even if it will bridge the block side to side, it seems to me you wouldn't
be checking the liner protrusion on both sides (which has proven to be a
problem with my street engines).
Some other thoughts:
If your block surface is not flat to within .001" over short distances, you
need a new block or at least a new surface.
I've never had any trouble using a straight edge and feeler gauges. If you
want to make it a bit easier, get a straight edge that is wide enough to
stand up by itself. Hold it down with one thumb, and run a feeler gauge
between it and the block deck. This is a TRactor motor, being off by .001"
won't hurt.
In my case, the protrusion was spot-on on one side; and nearly zero on the
other side. I'm embarrassed to admit how many years it took me to figure
out why I could never keep a head gasket sealed for more than a few months.
