Adam,

Could it be because of your rolling tranny jack, itself, is preventing the 
correct alignment (i.e. sounds like the REAR <only> of the tranny needs to be 
lowered some)? I have always replaced the tranny by hand, manually.  The 
greatest 'tip' is the jacking the rear of the engine higher than HELL... but 
you've already stated that. So jack it up further. If you've never done this, 
you'll be amazed at the height.
