Rick,
It sounds like the braided ground strap between the starter and the frame is 
missing or not properly ocnnected, and that you're grounding the motor via the 
throttle wire.  Bad.
There should be a ground wire from the mounting bolt on the regulator to the 
frame.  If the bolt securing the regulator to the inner fender makes a clean 
connection, the ground wire is not strictly necessary, but it's a good idea.
One of the terminals on the alternator should be grounded to the frame.  I 
can't get at mine right now to check to see how this terminal is labeled, but 
I'd guess it is "E" for "Earth".
Any comments/critique on the above from the list?

Hello everyone,
I wanted to thank you all for your input on my
alternator problem. I just got it back from the
rebuilder today and they fixed the problem with it.
Now  a new problem has arised. After i instaled it and
wired everything back up my roomate gave me a jump. I
noticed the ground wire coming from my regulator
started to smoke and melt along with my throttle cable
which i found to be odd. Does anyone have any input on
this? Much appreciated.
