I have also heard that about the newer tubes. But my tire shop insisted on new tubes with new tires. Otherwise, I would have stuck with the old ones. What's the worst thing they could do -- deflate?

Without going into details, my recommendation is: pull both together, install clutch on the bench/floor, reassemble, and reinstall together. Pulling the transmission is pretty much not an option. --
