You can put the bearings back into the cup. They stand upright
against the wall of the cup. All in there should be little if no 
gaps between the bearings.  Pack the bearings with some grease, 
enough to hold them in place and a little dab on the bottom.

Before you removed the u-joints, did you test them to see if there
was any give or looseness when you twist the joint? If so, the
universals
need replaced (when you accelerated hard, did you hear a clunk from the
rear? Same conclussion, replace u-joints).
