Yes, to be honest mine has never leaked. This is on a 1973 MkIV, with the
original soft top supplied new (but not fitted, see point 2) with the car.
Unfortunately, the top is beginning to split around the fasteners, so it
will need replacing for next year. This Spitfire has covered 9000 miles in
the year I've owned it, and lived outside and got used through last winter.
So categorically, yes, you can make a Spitfire waterproof.

This is what I'm about to find out! Though the soft-top was supplied new
with my Spitfire, the car is registered as a Coupé, having been built with a
hardtop. The hood was ordered with the car, and was fitted by the dealer,
though subsequently removed and refitted by the original owner when
seasonally swapped with the hardtop. I've not fitted the hardtop during my
ownership, but this will be done in a few weeks in view of the deteriorating
hood. There is no real sign of any water ingress, but as the car had only
covered 23000 miles by the time I bought it, it's debatable how much it had
ever been used in wet weather!
Sorry I can't give more practical "how to" advice, but it is
possible,
