My 90 4.0 Cherokee would "require" an O2 sensor almost every year. 
Replacing that, and making sure the engine was good and hot before 
testing, got me to pass. It's entirely possible the O2 sensor was only 
slightly degraded after a year but still in spec and that something 
else was wonky, and together that caused the failed emissions, but I 
never looked into it. Might want to check your EGR valve operation 
since you messed with the manifold.
