I installed this strip last year, and had much the same problem.
The weather strip is designed so that it closes the top of the
door when the window is down.  When you start to wind the
window up, it pushes the strip to the side, and it is likely that
the drag pulls the strip out of the door.  A little spot of Talcum
powder on the strip should make it less liable to snatch on
the glass. Also make sure your glass is clean.
I just make sure that I wind up the window slowly and push the
rubber back down if it starts to pull out.

I did put the rubber in backwards first of all, by lubricating the
fat part and pushing that down into the groove on the outer
door skin with a blunt screwdriver. It worked quite well but
didn't sit properly, and wouldn't have covered the door top properly.

Oh, and the rubber is probably too long, you will need to trim it
to fit.
