When I took my hardtop off I had two round marks that wouldn’t come off from the round buffers on the bottom of the hardtop. A few other marks near the mounting rim too, but those were hidden by the convertible top frame. I’m ok with it as I like going back and forth between the two and am not a concours perfect fanatic. I quickly got rid of my hardtop because of that problem. You can try to protect the paint will a barrier of sorts but then the hardtop won't seal properly.
