> What is the proper way to properly flush the brake system?

Something like:

1) Remove all cylinders, disassemble, clean with brake solvent.  Reassemble with new seals, lubricated with DOT 5 (rather than brake
grease).  
2) Remove all soft lines and replace with new.  (Teflon/SS braid is recommended, as it reduces the soft pedal effect of the DOT 5.)
3) Flush each section of hard line with solvent and dry thoroughly.
4) Reassemble, fill and bleed.  Check for leaks.

Use suitable precautions with the solvent.  Some of them are flammable, some are not, but pretty much all of them are trouble if
exposed to a flame (or welding).  Tetrachloroethylene (aka Perc) and methylene chloride (both chlorinated solvents) have been
outlawed here in CA but may still be available in other places; and can generate phosgene (a poisonous gas used as a chemical weapon
in WWI) when heated.
