Hey Joe,
 
One thing to check is to make sure your quarter window is aligned properly to the windscreen frame. If there’s interference or a tight gap there it will push the roll up window out when you close the door. You need good fit with the ledge on the door seal and the chrome frame.  

I recently discovered that the wedges under the windscreen were left out after my car was painted and I needed to realign the ws frame.
 Also check that the small screw holding the quarter window frame to the door (I think it’s a #4???) is present and tight. Sometimes the captive nut in the door is missing .
If it’s loose this will also allow movement of the window when you close the door.
