Sounds a lot like cam timing being off.
When you did the carbs did you change the screens in the inlets? What
needles are you using? If you richen up both carbs about a couple of turns
does it get better? Pull the return hose between the thermal valve and the
line
to the tank and block it off. If this fixes it the thermal valve needs some
work.
I'm still thinking cam timing. With the valve cover off turn the engine over
slowly with a wrench. Right at TDC on either 1 or 4 the exhaust valve should
be closing as the intake is starting to open. This is the overlap area
between the end of the exhaust stroke and the intake stroke. If you split this
overlap you should be right at TDC. If it's offset then you've jumped a timing
chain.
