What is likely happening is that the alternator is still alternating when
you turn off the kill switch, and is providing power to the ignition and
such.  The simple two pole switches work fine for a total loss system
where you have no alternator or generator.  To really stop the engine and
all electrics one should use a switch that also has an alternator shunt
in it, where the battery is cut off and the output of the alternator is
sent through a resistor, usually about 3 - 5 ohms, to ground.
