In rebuilding my engine a few years back I had a similar problem. The larger diameter shortened pushrods were binding on the walls of the engine casting and preventing the pushrods from aligning with the rocker arms. I was able file away the excess engine casting and get the pushrods to align with the rocker arms. Only three or four of the rocker arms binder in this fashion.
