I dealt with the same problem on my 64 TR4. There isn't much clearance
in that center section as you know. Mine did not have the center
clamp/bracket in place... it now does as I added it when I had the
gearbox out but if yours is missing or broken it may require some
significant diassembly to put one on there. I do not know if a
TR3-style clamp/bracket would work but if so I think it would be easier
to fit w/o removing the gearbox tunnel and such.
Apart from that though, what finally eliminated the thumps on mine was
adding a strap hanger at the clamp between the resonator and muffler.
There was a horizontal bracket already attached to the frame there (on
my TR4 anyway) which I used to make a 'hanger' that would pull the
exhaust system sideways (toward the LR wheel) and hold it firmly there.
This then allowed the rearmost hanger to lift the system a bit more w/o
it fouling on the diff housing. The added strap was much shorter than
anything readily available so I made my own out of shoe leather and
metal strapping.
Basically you have to find that sweet spot where the pipe has maximum
clearance from the cross section and then do what you have to to
immobilze the system in that position using fasteners that do not
transmit sound/vibration to the frame.
