As far as the doors go, I hung them and used them as an alignment guide while
welding.
As for general alignment though, here's the big one: spacers.
The spacers used to isolate the body from the frame must be used in differing
numbers to get the doors to line up with B posts and the bonnet to line up with
fenders. Also, don't be afraid to try to twist the tub to make things fit. Until
it's all bolted together, it's not that rigid.
Final hint un the bonnet: I used a hydraulic frame tool I picked up cheap to
shift the bar that carries the bonnet spring to one side, which bent the
brackets
a little bit. Then the bonnet lined up. I've seen several cars where that had a
misalignment like that.
