I recently put an engine in my car, and I had the same problems.  But it
turned out that I damaged the splines on the clutch disk, I had to pull the
engine and check it with the alignment tool.  It did not slide in or out
smoothly.  So I had to pull the clutch apart and file the disk a little.
After that, it still was difficult to get in, but a little wrestling and it
slid in.  Make sure that things are lined up.  Visualize your crank shaft
and it should be in line with the input shaft of the tranny.  Other wise you
will have more problems.

where the engine is jacked up 2-3" extra inches, and
put the transmission on a rolling floor jack to slide
it forward and onto the engine. The top of the
transmission slid nicely into the three studs at the
top of the rear of the engine. However, the bottom of
the tranny remained separated from the engine by about
an inch or so.
My first thought was that the input shaft was not
lining up with the splines on the crank. Yet when I
put the tranny in gear (while the top of the tranny
was loosely bolted to the engine), I couldn't turn the
u-joint plate at the rear of the tranny. This
suggested that the splines were, in fact, meshing. Is
it possible that they'd mesh to a certain degree but
not go any further because of misalignment?
Furthermore, I could see no obstruction preventing the
tranny from lining up right with the engine.
Was I wrong about the input shaft sliding into the
engine? The only other thing I could think of was that
I might have gotten an incorrect pilot bushing? Were
ones produced with different internal diameters?
Any help would be appreciated!
