With your present adjustment, say at 6 degrees before top dead center (or
whatever), position the crank pulley to that position and take off the
distributor cap, noting the plug wire contact position for cylinder 1.  If the
rotor isn't pointing directly at that contact (or cylinder 3 if 180 degrees
off) you should adjust the trigger till it is.  If you get good contact at
idle and the advance changes the rotor-cap alignment to open the contact, you
get a spark delay and also weaker spark.  Also check rotation of distributor
(I'm doing this from memory), you may wish to  have idle contact on the
leading edge of the rotor so there's plenty of metal going by the cap for
advance..

I lucked out and did it right the first time, but in tracking another problem
re-did it more thouroughly...

I must admit that I don't think this is the cause of the problem described
(upshifting over 3000), but the fact that it is a recent installation bears
looking at.  Not being familiar with some of the later polution equipment, it
sounds to be in that arena, but you never know!
