When putting it all back together, I suggest using finish screws instead of
nails.  Some of the wood you would be nailing to is certainly a bit drier than
when it was first assembled, and I believe the small-head finish screws can hold
much tighter in such a situation.  Also, unless you use a pneumatic nailer, the
force of nailing could serve to complicate your squareness challenges.

Screws have worked well for me when I'm replacing pieces of otherwise finished
work.
