I used a spot weld cutter. It's similar to a small hole saw with a tungsten carbide centering pin. After removing the rotted metal, you have to grind off the "nibs" left behind where the spot welds were. The depth of cut is adjustable, so there's is practically no damage to the remaining panel if you're careful. I used it to remove all of the sills and parts of the pillars on an MGA body.
