I would suggest using a universal weather trim / seal that has a shape
something like this:    0|

When viewed from the end, it looks like a circle sitting next to a bar. 
The flat portion is meant to be attached (glued or double- back-taped) to
one of the surfaces meant to be sealed.  I've bought this as a generic
replacement for some weather stripping on around a truck door (Waltzin'
Matilda, the LBC Support Vehicle), and had rather good luck with it.  I
also intend to use it on the hardtop for Miss Maggie (the 74.5 MGB).

You can purchase it at an auto parts store, but you might also find it at
a hardware store.  I got mine in an eight foot section for around $6 at
Parts America (formerly Western Auto, soon to be Advance Auto).  If you'd
like, I can find a part number manufacturer of it for you.
