Ahhh, now I understand.
Does the door make a heavy clunking sound when you close it?
A very weak point in these windows is the rear window channel.
It's a steel 'U' shaped channel, with two tabs welded on. The tabs
are what holds it into the door, and the tabs tend to break off. This
allows the channel to flap around inside the door, banging around
(the clunking) and mucking up the window alignment.
Get a flashlight and look inside down along the back edge (door jamb).
See if the metal window channel is still attached top and bottom,
or if one end (or both) is floating free.
