Don't worry about the ammeter, it is telling you that there is current
flowing from the alternator/battery to the lights (load). With the
alternator wired directly to the battery you have changed the current path
through the ammeter. Before, the load and alternator were on one side of
the ammeter, and the battery on the other. The ammeter showed how much
current was going to or from the battery. With the alternator connected
to the same side of the ammeter as the battery, the only current flowing
through the ammeter will be the load current. This is not a useful
measurement normally, but I wouldn't take the time to bypass the ammeter,
it is not being hurt by staying in the circuit.
