I do not know of any "boot" for this application. You might want to
consider new weather stripping for your door especially if it is aligned
correctly. My car has an additional cross section of weather strip
material behind the hinges and sandwiched between the door weather
strip. It thickens the seal in this area and works great.
Also look at your roof seams for cracks. Water can travel to weird
places.
